The official devs have noted the circumstances under which this message appears and a fix has been implemented for the next version.
Why it affects only some and seems to come and go (first occurred in January) isn't clear to me but it depends on the specific type of connection/transfer errors that seem to be more common with some files. The problem is that eMule doesn't specifically deal with these exceptions.
So, just try to be patient.
