飞鸟真在失去斯黛拉后，心中除了充满对大和基拉的仇恨以外，精神一度一撅不振。
后来在露娜玛莉亚的安抚照顾下，逐步恢复了些精神，也对如姐姐一般的露娜产生了依赖感情……
失去飞鸟真的米捏瓦号继续和地球军战斗着，同时也正式得到了议长关于讨伐奥布的命令，但由于基拉得到新机Strike Freedom，加之奥布的顽强，扎夫特的进军缓慢。
另一方面，正当真在好转之际，他在爆种后的预知能力告诉他，不久他又将失去露娜玛莉亚。
难以接受这个事实的飞鸟真联络他自己唯一信任的人－－Zaft议长 杜朗达尔。
杜朗达尔议长告诉飞鸟真，地球军重要的人体基因研究数据其实在奥布的曙光社，要求他必须加入讨伐奥布的战斗，等到攻取了曙光社，不但可以开发出技术让露娜避免死亡，还可能让斯黛拉复活。
飞鸟真欣然接受了议长的提议，回到直布罗陀军事基地，领取了Destiny Gundam。
由于Destiny、Legend两架超级Gundam机体，奥布的陷落只是时间问题……
由于对所爱之人死亡的恐惧，爆种之后的飞鸟真一发不可收拾，即使面对奥布的无辜百姓、幼小的儿童，他也大开杀戒，为了占领曙光社他不惜放弃一切。
终于真占领了奥布曙光社，正当他打算将胜利的喜讯告诉露娜时。就在这时，从天而降的红色Gundam Infinite Justice拯救了奥布军并且取走了相关研究数据。
一场混战之后，随着扎夫特的大军压境，奥布最终还是陷落了……
飞鸟真对阿斯兰的出手干预感到非常的不满，在得知露娜玛莉亚曾经对其怀有好感后，更是对昔日战友 阿斯兰嫉恨交加。
数月后，扎夫特军取得了对地球军决定性战役的胜利，杜朗达尔议长也完成了对议会内抵抗自己势力的清洗，要组建扎夫特第一帝国。
在逐步实现独裁的同时，议长准备了巨大的废弃卫星，要将它丢至地球上……
为了阻止扎夫特军的行动，大天使号上的大和基拉决定亲自去刺杀杜朗达尔议长，而阿斯兰则负责去毁灭废弃的卫星。
杜朗达尔议长驾驶MS与大和基拉展开殊死搏斗……
议长：“基拉小朋友，你的失败源于你的骄傲，你以为你爆种后就是无敌了吗？”
基拉：“只要我还活着，你的野心就不可能实现。”
双方打得不分胜负，但是刺杀议长的行动最终还是功亏一篑，大和基拉只能撤退……
另一边，露娜玛莉亚前往废弃卫星处，准备劝说飞鸟真不要和议长合作，而阿斯兰则悄悄跟踪她找到了卫星隐蔽的地方。
发现露娜玛莉亚与阿斯兰在一起的飞鸟真，嫉火中烧，不但听不进露娜的劝解，更一时冲动将露娜所驾驶的MS击毁……
命运使然，阿斯兰驾驶Infinite Justice与飞鸟真的Destiny展开了搏斗。
一场激战后，阿斯兰将Destiny的双腿与右手斩断，丢弃在废弃卫星中。
阿斯兰：（哭泣着离开）“飞鸟真……你原本是命运中的那个人……你应该让世界恢复平衡，而不是把它推向毁灭……”
飞鸟真：（大嚎）“我恨你……我恨你……”
废弃卫星被成功引爆了，伤心至极的阿斯兰带着身负重伤的露娜回到了大天使号。
虽然卫星爆炸了，但是被遗留在其中的飞鸟真却奇迹般的存活了下来。
杜朗达尔议长告诉他，正是他自己的力量杀害了露娜时，飞鸟真再次伤心哀嚎……
从此，飞鸟真舍弃了自己的过去，带上维生用的黑色面具，成为了未来扎夫特第一帝国的传奇人物，人们称呼他为“黑武士”。
在库莱茵派的帮助下，大天使号上的众人逃到了一个偏僻的卫星。
依照露娜玛莉亚的临终遗愿，众人利用手中的奥布曙光社技术，将露娜和飞鸟真的基因组合，诞生了一对龙凤双胞胎。
经众人商议后，女孩由拉克丝提督夫妇收养，而男孩则交由阿斯兰抚养长大。
Seed的历史又翻开了新的篇章……

EXECUTIVE approaches a stunned KIRA.
EXECUTIVE: I have waited a long time for this moment, my little friend. At last, ORB and Arcangel are no more.
KIRA: Not if anything I have to say about it, EXECUTIVE.
KIRA uses the Force to throw EXECUTIVE back, knocking him clear over his desk and onto the floor in a heap.
KIRA: (continuing) At an end your rule is and not short enough it was, I must say.
EXECUTIVE flies through the air, cape flapping, heading toward the exit. At the last second, KIRA flies into the exit and stops EXECUTIVE.
KIRA: (continuing) If so powerful you are, why leave??
KIRA ignites his lightsaber.
EXECUTIVE: You will not stop me. SHIN will become more powerful than either of us.
EXECUTIVE ignites his lightsaber.
KIRA: Faith in your new apprentice, misplaced may be, as is your faith in the dark side of the Force.
Their swords CLASH. The battle is extremely fast and furious.

View screens EXPLODE around ATHRUN and SHIN as they work their way into the Control Room. The fighting is intense. ATHRUN is on the defensive as he jumps up on the table view screen in the center of the room.
SHIN: Don't make me destroy you, ATHRUN. You're no match for the dark side.
ATHRUN: I've heard that before, SHIN. . . but I never thought I'd hear it from you.
SHIN forces ATHRUN back into the Conference Room where the quarters are much closer. Sparks fly everywhere. SHIN jumps onto the conference table. ATHRUN slides across the table, knocking SHIN over. ATHRUN grabs SHIN’s lightsaber as he falls. ATHRUN uses the Force to summon his dropped lightsaber. SHIN does the same.

executive seeks refuge in the vast Senate Chamber. He gets into the Chancellor's Podium and it starts to rise up into the Arena. KIRA makes a giant leap into the control pod. The sword fighting is intense in the confined space.
/*************************************************/
The battle intensifies.
ATHRUN: (continuing) The flaw of power is arrogance.
ATHRUN stands looking at his former apprentice for a moment.
SHIN: You hesitate . . . the flaw of compassion.
ATHRUN and SHIN lock sabers. ATHRUN puts out his hand to use the Force to push SHIN away. SHIN puts out his hand to block ATHRUN.
Both combatants are blasted backwards onto the control panels.
They regain their footing and the battle continues. SHIN kicks ATHRUN away.
They battle around the room, and eventually the door to the exterior is knocked open. They continue battling out onto the balcony.

KIRA unleashes a ferocious assault on EXECUTIVE, causing him to almost go over the edge. EXECUTIVE drops his lightsaber but recovers with a BLAST OF ENERGY from his hands that surrounds KIRA. KIRA is deflecting the EXECUTIVE's lightning bolts.
The energy bolts begin to arc back on the EXECUTIVE. It looks as if the EXECUTIVE is doomed.
KIRA: Destroy you I will, your apprentice will destroy.
KIRA jumps to a lower Senate Pod. EXECUTIVE reaches out with one hand, and a Senate pod is released from its mooring and heads toward the Podium. EXECUTIVE uses the Force to hurl pod after pod at KIRA, who ducks and jumps from one flying pod to another.
KIRA leaps away from the pods. He uses the Force to hold one pod suspended in the air. The pod spins and KIRA throws it back at EXECUTIVE, who leaps away at the last moment.
KIRA leaps after him, but EXECUTIVE quickly turns and aims the full force of his energy bolts at the KIRA, catching him in mid-air and throwing him back hard against the Podium. The force causes KIRA to drop his lightsaber. KIRA blocks the lightning and throws EXECUTIVE backwards off the podium. KIRA is knocked off the Podium and falls several hundred feet to the base of the Podium. EXECUTIVE follows in his pod, searching for KIRA.

SHIN forces ATHRUN down a narrow balcony outside the Control Room. He rips objects off the wall and throws them at ATHRUN as he pushes him further and further along the walkway.
The balcony ends, and ATHRUN is trapped. He looks over the balcony and into a river of lava.
SHIN cuts apiece of the balcony railing off, along with a control panel.
ALARMS SOUND, and a protective ray shield around the superstructure disappears. It tumbles into the molten abyss, disappearing in a puff of smoke. A small pipe connects the Control Center to the Main Collection Plant. ATHRUN has no choice but to tightrope-walk out across the lava river while fighting SHIN.
SHIN, following ATHRUN, jumps down onto the flexing pipe, lands, and resumes fighting.
ATHRUN and SHIN work their way across the small pipe, fighting ferociously as they go. ATHRUN slips, throws his lightsaber up in the air, grabs on to the pipe, swings around, grabs on to an upper pipe, retrieves his lightsaber, and lands back on the original pipe. They continue to fight across the pipe until they reach the Main Collection Plant.

KIRA squishes his way through a mass of wires in a small chute. He talks on his comlink.
KIRA: Hurry. Careful timing we will need.
LACUS: (in speeder) There aren't many troops on this side. Activate your homing beacon when you're ready.
A Senate pod with COMMANDER THIRE (4477) and SEVERAL OTHER CLONE TROOPERS climb up to where EXECUTIVE and RAY are waiting. Beneath the Main Podium, TWENTY CLONE TROOPERS search for KIRA 's body.
CLONE COMMANDER THIRE: There is no sign of his body, sir.
RAY: Then he is not dead.
EXECUTIVE: Double your search.
CLONE COMMANDER THIRE: Yes sir. Right away, sir.
EXECUTIVE: (to RAY) Tell Captain to prepare my shuttle for immediate takeoff.
RAY: Yes, Master.
EXECUTIVE: I sense SHIN is in danger.
EXECUTIVE walks into the Arena hallway. COMMANDER THIRE descends down to the floor of the Arena, where an intense search is taking place. SEVERAL CURIOUS SENATORS rubberneck in scattered pods.

ATHRUN and SHIN battle on the top of the multispired collection panels, jumping from one to the other. At the end of the collection cluster, a huge spray of lava covers the attachments that hold up the collectors. The frame begins to melt. It's raining lava. Both SHIN and ATHRUN run for cover under the collection cluster. They continue to fight in the lava rain, darting from cover to attack, then quickly retreating to cover.
Support for the entire structure begins to fall away, and the collection cluster falls into the lava river. The co-ordinator continue their fight, climbing to the highest point on the tower as the rest begins to melt away as it rides the swift current down the river.
It bends toward the lava as they get out toward the end. The fighting gets fierce. ATHRUN gets to the end and is trapped. The tower slowly starts to sink under the lava.

KIRA straightens himself out.
KIRA: Into exile I must go. Failed, I have.
KIRA and LACUS fly into the traffic of the city.
/*************************************************/
ATHRUN realizes he is getting very close to the edge of the lava falls. He grabs a rope and leaps from the collection arm. SHIN follows.
SHIN and ATHRUN continue their sword fight hanging from cables as they swing past each other.
From their cables, SHIN and ATHRUN both spot something that causes them to stop fighting. The lava river ahead drops off in a tremendous lava fall.
SNAPPING AND METAL GROANS are heard as the main part of the collector starts to break away and move toward the lava fall. ATHRUN looks around and sees a small floating platform making its way toward the tower.
ATHRUN does a double hack-flip and lands squarely on the floating platform. He immediately leans to one side and moves away from the tower.
SHIN realizes he is doomed as the entire tower heads for the falls. In the distance he sees some CONSTRUCTION DROIDS. He swings back to the tower, climbs up and makes a running leap and miraculously lands on A WORKER DROID. The DROID is confused and chatters to his CO-WORKER. The giant collector goes over the lava flow and disappears in the mist of sparks below.
ATHRUN heads for the bank of the lava river, but Anakin's DROID is faster. He catches up with his old Master.
ATHRUN and SHIN continue the swordfight. They battle away, balancing on the tiny platform and puzzled DROID. SHIN, standing on the Droid, approaches ATHRUN on the work platform.
ATHRUN: I have failed you, SHIN. I was never able to teach you to think.
SHIN and ATHRUN confront each other on the lava river.
SHIN: I should have known the ORB were plotting to take over . . .
SHIN: From EXECUTIVE!!! SHIN, EXECUTIVE is evil.
SHIN: From the ORB point of view! From my point of view, the ORB are evil.
ATHRUN: Well, then you are lost!
SHIN: This is the end for you, My Master. I wish it were otherwise.
SHIN jumps and flips onto ATHRUN platform. The fighting continues again until ATHRUN jumps toward the safety of the black sandy edge of the lava river. He yells at SHIN.
ATHRUN: It's over, SHIN. I have the high ground.
SHIN: You underestimate my power!
ATHRUN: Don't try it.
SHIN follows, and ATHRUN cuts his young apprentice at the knees, then cuts off his left arm in the blink of an eye. SHIN tumbles down the embankment and rolls to a stop near the edge of the lava.
SHIN struggles to pull himself up the embankment with his mechanical hand. His thin leather glove has been burned off. He keeps sliding down in the black sand.
ATHRUN: (continuing) . . . You were the DESTINY! It was said that you would, destroy the EVIL, not join them. It was you who would bring balance to the world, not leave it in Darkness.
ATHRUN picks up SHIN's light saber and begins to walk away. He stops and looks back.
SHIN: I hate you!
ATHRUN: You were my brother, SHIN. I loved you.
SHIN'S clothing blows into the lava river and ignites. Suddenly SHIN bursts into flames and starts SCREAMING.
ATHRUN looks in horror as SHIN becomes engulfed in flames. ATHRUN can't watch him as he struggles to climb the embankment, covered in flames.
